Affinity gap costs

Consequently, most sequence comparison methods are designed to produce optimal alignments that take into consideration possible insertions and deletions without unduly penalizing the overall homology or identity score.
This is achieved by inserting “gaps” in the sequence alignment to try to maximize local homology or identity.
However, these more complex methods assign “gap penalties” to each gap that occurs in the alignment so that, for the same number of identical amino acids, a sequence alignment with as few gaps as possible - reflecting higher relatedness between the two compared sequences - may achieve a higher score than one with many gaps.
“Affinity gap costs” are typically used that charge a relatively high cost for the existence of a gap and a smaller penalty for each subsequent residue in the gap.

В противоположность линейным. За открытие делеции (= бреши, гэпа) назначают большой штраф, а за расширение уже существующей - значительно меньший.
